To unlock the fly ability in Pokemon Indigo Disk, you must talk to Amarys. You will first interact with her during the BB League Elite Trial. During this time, she will feed your legendary Pokemon a treat that will grant it the ability to fly for a short period of time.
This flight is only for Amarys’ Elite Trial and will go away once you have completed it. To permanently unlock the fly ability, you must complete the main story of the Indigo Disk DLC. This means you need to go through the process of catching Terapagos and seeing the credits roll. Once this happens, go back to Amarys. Her location will be marked but in case, she can be near the entrance to classroom 3-2. Speak to her and she will feed Miraidon or Koraidon more of that treat which will unlock the fly ability permanently.

The fly ability is a toggle ability in Pokemon Indigo Disk. To activate the fly ability, jump into the air and use the glide. From there, press the left stick on Your Nintendo Switch to start flying.
Change the controls
By default, the flight controls are inverted. If you are not a fan of this, you can go into the settings and change this to normal. While inverted, you will need to move the stick down to go up and vice-versa.
