The moral gray area is touched on but not a focus in this game but honestly i like it like that.
I don't suppose anyone cares that background items, boxes, and base & mine layouts were the same ALL ACROSS the galaxy. A track housing nightmare! Change that up for ME2 please.

As far as the Mako was concerned, and the inventory thing, they really could have fixed both of the issues by making the omni gel do more than open doors and what not. If they started you with a basic Mako and you could use Omni-gel and credits to upgrade it, better tires, stronger guns, armor, etc, it would have made the side aspect of the game more interesting. Just like building your characters, you'd get to the end of the game and feel like YOUR Mako was a the shizznight. This way breaking down spare equipment for omni-gel would actually mean something and you would have something to do with your loot once your credits maxed out because there is nothing better to buy.
The same could be said for equipment. If you could go to some type of armorer and provide credits and Omni-gel for custom gear, or improve gear and upgrades fromt heir base level, or even use it to order specific gear (Nothing ticked me off more than having to travel back and forth between planets hoping that one of the shops would spawn the type of armor I'm looking for into their inventory...ugh) that would have been a great mechanic added to the game. As it was they didn't fully think out the Omni-gel element of their game.
I think being able to control your team mates would be cool, but even if the developers thought that would hurt the game play somehow, THERE WAS NO FREAKIN REASON NOT TO BE ABLE TO GIVE EACH TEAM MATE INDIVIDUAL ORDERS!!!! This was the most frustrating thing about the combat system to me. If I had one team mate using a sniper rifle and another using a shotgun, I should be able to tell the sniper to sit back while me and the one with the shoddy move in for some close combat. It made no sense that my squad members were joined at the hip. Just equip them the same you say? It's more or less what I'd end up doing most of the time, but it sure did take away the individuality away from them.
If they fix these issues, I think the next game will be awesome. Heck even WITH these issues I played through the entire game with 6 different characters (daggone achievements....) and even the DLC mission.
